On the View Administrator go to the tab desktop sources and check if there is still a linked clone entry for this replica. Delete this one and the replica will be deleted as well.

Not always. I have 11 orphaned replicas that don't have matching sources. (14 source, 25 replicas) I'd like to get them out of there before the eventual upgrade to 4. (well actually probably 4.0.1) I'm guessing this would have to be done with some manipulation of the database directly. Or is there an easier way?
