Is there any limitation in adding number of ESX or VM's to a Vcenter 4.1? And how can i add/apply new license keys to my Vcenter 4.1

For vSphere 4.1,
Hosts per vCenter Server 1000
Please check http://www.vmware.com/pdf/vsphere4/r41/vsp_41_config_max.pdf
For licensing, Goto Home -> Licensing -> Manage vSphere Licenses -> Add the license keys and follow the instructions.
Note that while these are the limits, vCenter will be on its knees FAR before these numbers.
Most people find it starts to fall over closer to 200 hosts.

What is the meaning of Registered virtual machines ? Is there any separation like registered and non-registered VM's?

If the VM is registered, it will be visible in the Inventory. Then only VM operations like powering on, powering off, cloning, migration, FT etc can be performed.
Unless a VM is registered, files associated with that VM is just a bunch of files stored on the datastore and is not accessed by the host.
