Sorry for the newbie question, but I'm performing an update to our VSCA from u1 to u3. Are there any precautions I need to take prior to installing the update, such as shutting down VM's, putting hosts in maintenance mode, etc.? Or can I just run the upgrade while everything else is running?

You can do it while VMs are running, but I'd recommend some basic precautions before running the update including having a full, standalone backup of your vCSA as well as snapshotting.

You can do VCSA upgrade without any downtime on VMs or ESXI hosts .
You may do it by online - > internet connection required on vCenter
offline - Download and upload the update ISO from vmware website and do upgrade .
After upgrade , you have to reboot the vCenter
